The first castle was founded in 1434 by the Pomeranian King Eric. This structure was partially demolished in the early 16th century and replaced by Danish King III in the 1530s. Historically, this castle was one of Denmark's most important castles.

The castle was for five years (1568-1573) the prison of James Hepburn, 4th Earl of Bothwell, third husband of Mary, Queen of Scots. When the Count's ship ran aground in Bergen, Norway during a storm, the Danish Protestant king of Denmark II. He was taken into custody on Frederick's orders. Mary's second husband, Henry Stuart, was sent to Malmö Castle to be imprisoned, although he had been previously released from the Tower of London for lack of evidence in the murder of Lord Darnley.

Some sources suggest a second reason for the Danish king's involvement in the matter; There are thought to be hopes of collecting a ransom from Scotland. However, the Earl of Bothwell died in 1578 at Dragsholm Castle in Zealand, where he was moved without the subject of Danish-Scottish negotiations for his release after the first five years in Danish captivity.
